While there were rumours that he could be benched for the game against Qarabag, Boniface was named in the starting XI for Xabi Alonso's men.
The striker failed to score in his last outing against Wolfsburg and was keen to get himself back on the score sheet.
His first opportunity of the game came midway through the first half when Boniface found himself with a yard of space inside the box, but he was unable to get his effort on target.
With half time approaching, Boniface found the back of the net with a powerful strike after receiving a fine pass from Floran Wirtz.
That was Boniface's 10th goal of the season across all competitions and his 14th direct goal contribution of the campaign.

With Leverkusen current vying for titles on both the domestic and continental fronts, Boniface's goalscoring heroics could be rewarded with trophies come the end of the season.
Leverkusen currently sit at the Bundesliga table after the first eight matchdays and also lead the way in their Europa League group with nine points from a possible nine.
Boniface will be keen to continually come up trumps for his side ahead of what is set to be a crucial run of matches.
Fans of the Nigerian Super Eagles will be hoping that Boniface maintains his streak in front of goal with the Africa Cup of Nations just a couple of months away.
